Spatial Aspect Explorer is a GIS software application that enables you to easily create a map of an area of interest based on a raster or vector file.

I don’t know if GIS is the best choice for this. Perhaps an SQL Server works better.
Just build a database of the different watersheds and their area.
Join this database to the raster (that has the elevation of course). When you load the database as a layer, you should have a new field in your raster layer that contains the watershed name, then you can join the watershed name to the other layer and calculate the total area.
